Short answer: the best QuickBooks ACH software depends on where your bills live today. If vendor bills are already entered in QuickBooks and you just need the payment out, QuickBooks Bill Pay (standard ACH free) or a file tool like ACH Pro ($15 a month) is the cheapest route. If your team still types invoices into QuickBooks before paying them, an AP system that reads the invoice, gets it approved and then builds the ACH file saves more money than any per-payment fee ever will. That second group is who QuickBooks NACHA file software in AutoPayables is built for.

Does QuickBooks have built-in ACH for paying vendors?
Yes, through QuickBooks Bill Pay, and for many small businesses it is the right answer. Intuit's Bill Pay page lists standard ACH payments as free on all three tiers, with checks at $1.50 each, faster ACH at $10 and instant payments at 1% of the amount (capped at $100). Approval workflows and payment release approvals sit on Elite at $45 a month, which Intuit includes with QuickBooks Advanced from August 2026.
What Bill Pay does not do is produce a NACHA file for your own bank. Intuit's support answers confirm that neither QuickBooks Online nor Desktop can create one. So if your bank, your lender or your auditors want vendor payments to originate from your operating account under your own ACH Company ID, Bill Pay is out and one of the file tools below is in. How much is QuickBooks ACH software?
For the file alone, between nothing and about $500 a year. ACH Pro's free Starter plan covers three files a month for one user on QuickBooks Online, and its $15 Premium plan adds Desktop and 50 files. eZ Payment is $495 a year. Those prices assume your team has already entered and approved the bill in QuickBooks, which is where the real cost usually sits. Estimates vary, but one AP vendor, Factura.ai, puts manual handling at $12.90 per invoice once you count keying, coding, chasing approvals and fixing mistakes. Even at half that, 200 invoices a month costs far more than any file tool or AP subscription.

File tools that start from QuickBooks bills
ACH Pro, eZ Payment, InLattice and ACH Universal all work the same basic way. You enter the bill in QuickBooks, record the bill payment (without printing a check), and the tool pulls those payments in and writes a NACHA file. InLattice's setup, for example, runs through the QuickBooks Web Connector: upload the vendor list, enter vendor bank details once, create bill payments in QuickBooks, import them, authorize them, then click Create File.
These tools are good at what they do and they are cheap. Their limit is structural: they send whatever was paid in QuickBooks. If a duplicate invoice got entered twice, or a bill was keyed with the wrong amount, it goes into the file just as neatly. Controls have to live somewhere upstream, and in most small QuickBooks shops upstream is one person with a PDF and a keyboard.
AP software that builds the ACH file from approved bills
The other approach moves the ACH file to the end of an accounts payable process. In AutoPayables, vendor invoices arrive by email forward or upload, AI reads the header and every line, and each line is coded to a GL account. Bills over your dollar threshold wait for an approver. A new invoice that matches an earlier bill from the same vendor is flagged as a possible duplicate. Only approved bills can join a payment run, and the run produces a CCD+ NACHA file with one credit per vendor and the invoice numbers in the addenda. After you upload, the bills export to QuickBooks Online through its Bills import layout. When the ACH debit hits your bank, you match it in the bank feed as usual. If you are on QuickBooks Desktop and your bank only gives you a PDF statement, you can convert the bank statement to a QBO file and import it, so the batch debit and the paid bills meet in one reconciliation.
Be clear about what this approach is not. AutoPayables does not hold or send money, and it has no Desktop import layout for bills. If you run Desktop and your bills are already there, eZ Payment or ACH Pro Premium is the more direct fit.
Which QuickBooks ACH software should you buy?
- Under 30 bills a month, Intuit moving the money is fine: QuickBooks Bill Pay Basic. It is free for standard ACH and already inside QuickBooks.
- Bills already in QuickBooks Online, bank wants a file: ACH Pro. The free plan covers three files a month.
- QuickBooks Desktop, bills paid in QuickBooks first: eZ Payment at $495 a year, or ACH Pro on a paid plan.
- A pay network with per-user seats for approvers: BILL, starting at $49 per user per month. See BILL pricing for how that scales.
- Invoices still keyed by hand, 50 to several hundred a month, bank wants a file: AutoPayables Growth or Scale. The saving comes from not typing the bill, and the ACH file comes out of the same approved data.
What should you check before choosing an ACH tool?
Ask your bank first. Confirm that ACH origination with file upload is enabled on your business account, what your daily limit is, what cutoff time gives next day settlement, and whether they accept an unbalanced, credits only file. Then check that the tool writes CCD or CCD+ entries for vendor payments rather than PPD, that it validates routing numbers before the file is built, and that it puts invoice numbers in the addenda. Vendors who get a deposit with no remittance detail tend to call, and that call costs more than the software.
