Bill.com alternatives for nonprofits at a glance
Most nonprofit finance teams we talk to found BILL the same way: their auditor or outsourced accountant already used it. BILL says as much on its own nonprofit page, where it notes that most nonprofit customers arrive through a colleague or accounting firm referral. The question usually comes up a year later, when the TechSoup discount ends and the per-user bill lands at full price. Here is what each option publishes, side by side.

Is BILL free for nonprofits?
No. BILL's accounts payable plans are not free for nonprofits. Qualified TechSoup members get 40% off the monthly subscription for the first 12 months from sign-up, according to BILL's TechSoup terms, but regular transaction fees still apply and implementation fees are excluded. BILL Spend and Expense is free, but that covers cards and reimbursements, not vendor bills.
The math is worth doing before you renew. A five person finance and program team on the Team plan pays $65 x 5 = $325 a month at list price. With the TechSoup discount that is $195 a month for year one. In month thirteen it goes back to $325, which is $3,900 a year before a single ACH or check fee. Add a sixth approver, say a program director who signs off on grant spending, and the bill rises again, because BILL prices per user.

What nonprofits actually need from accounts payable software
A nonprofit AP process is not more complicated than a business's, but it is judged differently. The auditor and the funder both want to see that every dollar of restricted money went where it was supposed to go and that the person who approved it was allowed to. That puts three things above everything else.
- Grant coding on each line, not each invoice. A single supplies invoice can split across two programs and general operating. If your tool codes the whole bill to one account, someone recodes it in the ledger, and that is where restricted funds get misallocated.
- An approval trail you can hand to an auditor. Who approved, when, and against which threshold. A Single Audit under the Uniform Guidance will ask for exactly this on federally funded spending.
- A price that does not punish volunteers and part-time approvers. Board treasurers and program leads approve a few bills a month. Paying a full seat for each of them is the most common complaint we hear about per-user pricing.
BILL covers the second point well, with role-based permissions and audit access you can share with an external auditor. On the first, its nonprofit page says you can track payments associated with each grant or donor, and its expense product can require a fund or grant code on every expense. It does not name a fund accounting integration such as Blackbaud Financial Edge. Blackbaud appears only in the dropdown of its demo request form.
Can you code invoices to grants without fund accounting software?
Yes, up to a point. Most small and mid-sized nonprofits on QuickBooks Online or Xero track restricted funds with a GL account, class or tracking category per grant, then report on those. AutoPayables suggests a GL account for every invoice line and remembers it per vendor, so a recurring supplier invoice arrives split the same way next month.
Here is the honest limit. AutoPayables has no separate fund, entity or grant dimension. You create a GL account per grant or program and code lines to it. That works cleanly for a dozen grants and is manageable at thirty. Past roughly fifty active grants, the account list gets unwieldy and a true fund accounting system such as Blackbaud Financial Edge NXT or Sage Intacct with dimensions is the better home for that structure. Which Bill.com alternative is cheapest for a small nonprofit?
For a small nonprofit paying a few dozen vendors a month, Ramp's free tier and Melio's Go plan cost the least in platform fees, and both send payments for you. AutoPayables costs $49 a month, or $288 billed yearly, for up to 200 invoices with any number of approvers, which is cheaper than BILL once you have two or more paid seats.
The cheapest option on paper is not always cheapest in staff time. If someone still types every invoice into QuickBooks and codes it by hand, a free payment tool saves the payment step and nothing else. The hours go into the typing and the grant coding, and that is the part we automate. The fair comparison is your bookkeeper's hours on AP each month multiplied by their loaded hourly cost, set next to each tool's yearly price.

Does BILL offer a nonprofit discount?
Yes, through TechSoup. BILL's TechSoup terms give qualified TechSoup members a 40% discount on the monthly subscription for 12 months from the date they sign up. Transaction fees are not discounted, implementation fees are excluded, and BILL reserves the right to change the offer. TechSoup lists the discount against the Essentials, Team and Corporate plans for new users.
Is QuickBooks Bill Pay a good Bill.com alternative for nonprofits?
It can be, if it activates on your account. Intuit told TechSoup in December 2025 that QuickBooks Bill Pay was available to free and donated QuickBooks Online subscriptions, but TechSoup began receiving reports in May 2026 that Bill Pay could not be activated on donated plans and says it cannot guarantee it. How to choose before your BILL renewal
Pull three numbers from the last twelve months: invoices processed per month, the number of people who approve bills, and your total BILL charges including payment fees. If invoices are under 200 a month and you have more than one paid seat, price AutoPayables Growth against your BILL total. If your pain is sending payments rather than processing invoices, try Ramp or Melio. If you run fifty or more restricted grants, start with your fund accounting system's own AP tools and add capture on top.
